You tested untested code....
I have no FT245R. 

Can you send the dump for the reprogrammed FT245R and describe what option
you set? And if you are daring, repeat the bad programming and send that
dump too.

Probably we need some different initilization when we find a
FT232R USB FIFO and not a FT245R USB UART.
