Right, and that works fine when e.g. my program sleeps between reads.

Yeah, I suspect something like this is happening. I'm on OS X, but I
definitely see that my software's first read after launching starts
somewhere in the middle of the count, even though a logic analyzer
shows that the count really started at zero. This isn't a real
problem, just making sure I understand how it works correctly.
